Batting first, India made 287, with in form wicketkeeper batsman Rishabh Pant impressing with 85 off 71.
It looked a good total on a slow wicket but South Africa paced their reply superbly, with Janneman Malan and fellow opener Quinton de Kock putting on 132 for the first wicket.
South Africa lead the three match series 2-nil.
